Founded by the Agustinians in 1580, Malolos formerly had its jurisdiction in Quingua—now Plaridel—from 1590–1602 and Paombong from 1580-1619. During this period,Malolos was an Encomienda until it was created a civil town in 1673. The original Malolos Church was located in the Brgy Canalate near the river, but due to the frequent high tides that submerged the area, the friars moved the location of the church to its present location.
